Yeast + UPS1 label-free standard, replicate 1 (paper 6.5)

The first of two replicates from Ramus 2016, the yeast + UPS1 spiked label-free standard (PRIDE PXD001819). A constant Saccharomyces cerevisiae whole-cell lysate background with the 48-protein UPS1 human standard (Sigma Universal Proteomics Standard 1) spiked in at a known concentration, acquired by data-dependent, label-free shotgun LC-MS/MS on a Thermo Orbitrap. The UPS1 human-protein spike is the quantitative ground truth for this dataset: the spike is present at a defined amount against a fixed yeast matrix, so a label-free quantification can be scored on recovering the known UPS1 levels while the yeast background stays flat. The input is staged as mzML, so the run reports raw_to_mzml: { ran: false, input_format: "mzml" } and the ThermoRawFileParser branch is bypassed.
