The second of the slot's two files from PRIDE PXD000584, one gastric-cancer biopsy whose sections were each analyzed by MudPIT, not HeLa lysate; the slot's two files are MudPIT salt-step files, not replicates (silent-failures preprint, Table S1). The deposit is Thermo .raw-only, so the pipeline routes this file through RAW_TO_MZML (ThermoRawFileParser) before search. Together with file 1 it forms the large-scale slot in the proteomics validation triplet, the largest of the three inputs. Expected summary headlines are not pinned in MANIFEST.json; the first run fills them in.
