HeLa CCLE deep proteome, replicate 2 (paper 6.3)

The second of two replicates from the HeLa CCLE deep proteome (PRIDE PXD000584). HeLa lysate acquired by data-dependent shotgun LC-MS/MS on a Thermo Orbitrap. The deposit is Thermo .raw-only, so the pipeline routes this replicate through RAW_TO_MZML (ThermoRawFileParser) before search. Together with replicate 1 it forms the large-scale single-shot slot in the proteomics validation triplet, the largest of the three inputs. Expected summary headlines are not pinned in MANIFEST.json; the first run fills them in.
