HeLa CCLE deep proteome, replicate 1 (paper 6.3)

The first of two replicates from the HeLa CCLE deep proteome (PRIDE PXD000584), the large-scale benchmark in the proteomics validation triplet. HeLa lysate acquired by data-dependent shotgun LC-MS/MS on a Thermo Orbitrap. The deposit is Thermo .raw-only, so the pipeline routes this replicate through RAW_TO_MZML (ThermoRawFileParser) before search. This slot is the largest of the three proteomics inputs (about 3 to 5 GB across both replicates) and probes PSM and protein-group scale above the deep single-shot 6.2 case. Expected summary headlines are not pinned in MANIFEST.json; the first run fills them in.
