The first of the slot's two files from PRIDE PXD000584, the large-scale benchmark in the proteomics validation triplet. PXD000584 is one gastric-cancer biopsy whose sections were each analyzed by MudPIT, not HeLa lysate, and the slot's two files are MudPIT salt-step files, not replicates (silent-failures preprint, Table S1). The deposit is Thermo .raw-only, so the pipeline routes this file through RAW_TO_MZML (ThermoRawFileParser) before search. This slot is the largest of the three proteomics inputs (about 3 to 5 GB across both files) and probes PSM and protein-group scale above the deep single-shot 6.2 case. Expected summary headlines are not pinned in MANIFEST.json; the first run fills them in.
