Mouse kidney, IRI day14 post-injury, 10x Visium FFPE (paper 5.6)
phalaena:sample:PA-S-5-6-kidney-iri-day14
A day-14-post-injury mouse kidney section from the Xuanyuan 2025 kidney injury-and-repair study, profiled as a 10x Visium FFPE (probe-based capture) spatial library, SRA run SRR29365055. The day-14 timepoint is kidney 14 days after bilateral ischemia-reperfusion injury (bIRI), the repair-phase condition of the study. We use it with its surgical-sham counterpart (PA-S-5-6-kidney-iri-sham, SRR29365064) as an injury-vs-control contrast on kidney, and as part of the first FFPE / probe-based spatial slot in the validation corpus. The pipeline runs this sample in intake_qc mode: fastp read QC plus a unique R1 spot-barcode profile, no clustering and no Space Ranger. It sits at Q30 0.568, low relative to fresh-frozen Visium and consistent with FFPE input.
