ERR458502, yeast snf2-knockout RNA-seq, single-end 50 bp (paper 3.6)
phalaena:sample:PA-S-3-6-err458502
One snf2-knockout Saccharomyces cerevisiae RNA-seq run from the Gierlinski 2015 two-condition snf2 benchmark, single-end 50 bp Illumina HiSeq 2000 reads. One of two snf2-knockout runs in the Phalaena four-run slice (ERR458502, ERR458509), against two wild-type runs (ERR458495, ERR458496). This run carries the ENA sample alias mu_sample3 (the mu_ prefix marks the snf2 deletion mutant). We use this sample as part of the bulk RNA-seq pipeline's first two-condition slot and first fungal transcriptome, exercising the single-end Salmon branch against the yeast R64-1-1 reference and setting up a downstream wild-type-versus-knockout contrast. On the Wave-3 run this sample reported a mapping rate of 0.01 percent with 23 transcripts detected, which is anomalously low and flagged for curator scrutiny; we record the value verbatim. See the run record's QC note for the reference-mismatch signal.
