CHM13 PacBio HiFi, single-SMRT-cell subset (paper 2.3)

CHM13 (the complete hydatidiform mole cell line, near-haploid, basis of the T2T-CHM13v2.0 telomere-to-telomere reference), PacBio HiFi reads from a single SMRT cell subset (about 3 GB). We map this subset against GRCh38 in the validation slot. The biological point of this slot is the mapping-rate behaviour at centromeric and segmentally-duplicated regions: CHM13 reads are the source of the T2T assembly, so mapping them back to the gap-containing GRCh38 reference is an instructive probe of where GRCh38 is incomplete. The validation battery checks the mapping-rate improvement expected when the same reads are aligned to T2T-CHM13v2 instead of GRCh38.
