Wave 2 proteomics run of paper 6.3 (HeLa CCLE deep proteome, PXD000584, two replicates). End-to-end through the OpenMS plus Comet shotgun chain with the RAW_TO_MZML (ThermoRawFileParser) branch exercised, because PXD000584 is a RAW-only deposit. SUCCESS, recorded in the validation snapshot cross-pipeline status table. This is the large-scale slot in the proteomics triplet (the largest of the three inputs). The run id and wall-clock are not captured in the snapshot run-id ledger and are marked pending curator verification.
