Bulk RNA-seq, yeast wild-type versus snf2-knockout, Wave 3 (2026-06-11)
phalaena:run:PA-R-3-6-wave3-2026-06-11
Wave 3 gap-fill run of paper 3.6 (Gierlinski 2015, the two-condition 48-replicate yeast wild-type versus snf2-knockout benchmark). Four single-end 50 bp HiSeq 2000 runs: two wild-type (ERR458495, ERR458496) and two snf2-knockout (ERR458502, ERR458509), quantified with Salmon against the Saccharomyces cerevisiae R64-1-1 genome and annotation. The run reached SUCCESS at 20:49:49Z on 2026-06-09, 13.2 minutes wall clock (run id c4923f4c), and is the first fungal transcriptome and first two-condition (knockout) design in the bulk RNA-seq family. The reported mapping is anomalous and flagged for curator scrutiny: the run summary records a mean Salmon mapping rate of 0.009% (mean_mapping_rate_pct: 0.00909) and only 46 transcripts detected across all four samples, with top-expressed transcripts appearing as human ENST... identifiers against a configured yeast reference. We record these values verbatim; see the QC note.
