Wave 2 bulk RNA-seq run of paper 3.3 (Bottomly 2011 mouse strain-contrast study), four single-end 36 bp samples: two C57BL/6J (SRR099230, SRR099231) and two DBA/2J (SRR099233, SRR099234), quantified with Salmon against the mouse GRCm39 transcriptome. Completed end-to-end in 27 minutes wall clock (validation snapshot). SUCCESS. This run is the empirical validation of the bulk pipeline's single-end branch (validation finding #2): all four samples ran the SE Salmon path with a supplied fragment-length distribution, mapping at about 76 percent.
