Wave 2 bulk RNA-seq run of paper 3.1 (Brooks 2011 pasilla knockdown vs control, Drosophila melanogaster S2-DRSC cells). Four runs in a mixed library layout: two single-end runs of one untreated library (SRR031708, SRR031709) and two paired-end untreated libraries (SRR031714, SRR031716), which the manifest called knockdowns; ENA's run report lists them as Untreated-3 and Untreated-4. The declared reference was the BDGP6 transcriptome. The run completed end-to-end in 27 minutes (validation snapshot) and is marked SUCCESS (degraded): Salmon mapping landed in the 0.14-0.24 percent band. The record first put that down to the 2010-vintage read length; the cause is the cloud profile's default human index, which was in effect instead of BDGP6 (see QC and audit). This run also exercised mixed PE plus SE coexistence in one submission, after the SE-branch fix (finding #2).
